Haven't seen GUP, so can't really comment. You could make the point that Rodney focuses on the technical aspects because those are the easy ones to figure out, but I do think in general he understands his value. He knows they rely on him, often too much, and sometimes that really goes to his head, but it's kind of understandable. Whereas Shep...I never have any idea where to start with that one. Issues. Murky depths. Fertile ground for fic, but I have a hard time getting a handle on him.
There should, indeed, be more fic about everything. In a sense, a show like SGA is perfect as a source text, because there's so much room to fill in everything but the plot and the wisecracks and cool special effects. The relationships are the heart of the show, but characterization is seldom handled in any great depth, so fic writers can complete the picture, so to speak.
